I structured my EE chronologically, since that was what worked best for me.
However, yours seems mainly to be divided into different sections that you want to analyze. This makes organization very easy. Just have three sections: Cuban people, Cuban economy, and politics, with all relevant info pertaining to that section in it. You can have several paragraphs per section, but keep things separate. Don't stick a paragraph on the economy in the politics section, for example, unless it has very strong ties to it and must be in there.

The general structure for an EE is:
1. Title page
2. Table of contents
3. Introduction
4. Body paragraphs
5. Conclusion
6. Appendix/cies
7. Bibliography

So if I were you I'd do it like this:
1. Your title page
2. Your table of contents
3. Argument 1 (people, economy, or politics)
4. Argument 2 (people, economy, or politics)
5. Argument 3 (whichever argument you haven't done yet)
6. Conclusion
7. Appendix/cies if you have them
8. Bibliography

Don't you think this topic is too broad? Repercussions of the Cuban Embargo from 1960 to 2000 is a considerable amount of time and I don't think you'll be able to cover everything up in just 4000 woards. I'd recommend you to limit your topic, for example, just talk about the political effects on Cuba, or the social ones. Anything you want but trust me, you seriously need some delimitation of the topic.
